Is there any issues shooting Federal Flightcontrol Wads through a ported barrel like there is a ported choke tube?  Trying to decide if I want to shoot Federal Heavyweights in my 20 and 12.

To my knowledge, no.  The barrel where the ports are is not near as tight as the choke. Ports in the barrel are not meant to grab the wad like ports in the choke.
