Would a 3" shell pattern differently (maybe better) in a gun chambered for a 3" shell vs in a gun chambered for a 3.5" shell (type gun, brand of shell, and choke the same with both)?
Good question, I can honestly say that I have never compared this before.

In my observations while patterning over the years, yes.
My SX2 3 1/2" patterns 10-12% better by pellet count than my BGH 3" chamber with the same shells.
Not sure why, but it does.

I occasionally hear someone say that, pretty emphatically at times but in my experience, it all depends upon the gun.
I currently have a 3.5" BPS and a 3" BPS, similar in all other ways and have shot 3" shells in both. They shoot just about the same.
I'd be happy with either.
